One million or more atoms per second per manipulator sounds like a lot. How can a manipulator work so fast without taking damage?

Short answer

Because the manipulator is traveling such a short distance, it doesn't have to move very fast to perform a million operations per second. So the forces involved are quite small compared to the strength of the materials it's made of.
